If you are looking for an excellent, romantic and very pricey place to stay, try Salish Lodge on Snoqualmie Falls (30 minutes or so from Seattle). Costco had a gift package for a nights stay, 2 spa treatments, and bed and breakfast for a pretty good deal. Dinner in the main dining room has to be reserved ahead of time, with good food in your own little private alcove overlooking the falls- again pricey $50+ per person, but very nice. The rooms feature a fireplace, 2 person whirlpool tub, with windows that open to the main room, so you can relax and watch the fire. Egyptian 300 thread count sheets and a Bose stereo alarm clock. It was truly the hotel room which we will judge all others buy. Expensive but a nice romantic experience.
In Seattle itself, Pike's Place Market is cool. It is the place they hurl the fish around. It is close to the Seattle aquarium, which was an okay aquarium worth checking out, but if you get the chance to go further north, the Vancouver Aquarium was amazing.
We never made it to the zoo, but I have heard it is pretty good.
Towards the coast, away from Seattle, Ruby Beach was cool. You could walk around during low tide and play in the tide pools, touching anemones and other fun stuff. Expect the water to be chilly.

What to do (1) Ivar Acres of Clams, Clam Chowder & Crab Cocktail my favorites (2) the main REI Store, I could speand all day in this store (3) Kerry Park in Queen Anne for the best view of the town (5) Pioneer Square & underground (5) Gold Rush NP, (6) Pike Market (7) Space needle and monorail (8) the Edgewater Hotel, built for the world fair, (nice place to stay, rooms a bit small, but great location (4) Fast boat to Victoria, dont miss Bouchart Gardens
Some great National Parks a short drive from Seattle.

Not sure when you are heading up there, but if you plan a side trip to Vancouver, you will need this after June 1st.
