There are different opinnions on substrate but I would use your personal preference. It's alittle bit harder to clean the bottom substrate, but by incorporating a bottom drain it does help in the matter. Most bottom drain kits are easily installed using a bulkhead thru the liner and siliconed. It can also be ran on top of the liner if the substrate and rocks are used to conceal the spa hose. I would highly recommend going with some type of skimmer box unit in the main pond which helps trap all the debris (leaves, dirt, bird droppings, etc.) before it sinks to the bottom. You can also look into a native species pond kind of like a stock pond on a smaller scale. I personally like looking at nice 3ft full size koi becoming so trained that they'll eat out of you hand.
