Can one just "throw" different types of macro algae together into the fuge or should they be seperated? The reason I ask is that I have seen some of the more fancy pants MAAST setups and their fuges have seperate compartments.

No need to separate, they will do fine together, usually one or two specie will out compete the others for nutrients. I would however suggest using only one specie like Chaetomorpha, its much easier to harvest and wont contaminate your system by going a-sexual. (releasing nutrients back into the water).
mixing them is no problem. at one point i had over a dozen diff. macros in my fuge. you just have to keep an eye on the more aggresive ones.
