So, I've recently added a few fish to my system and I'm getting some slight bullying from my six line. In the past, I've thrown him in my sump as a time out for a few weeks and re-introduced him with no signs of aggression successfully. Currently, my sump setup does not have baffles so there is a protein skimmer and return just sitting in an acrylic cube. Would a healthy fish have any issues steering clear of these for a week or two? My other option is a breeder box in the tank but I don't want him to jump out of it, and i feel the sump has more room for him to swim.

I wouldn't. It might be fine but I'd be worried it get sucked in and crushed. If you have the cash, you could get one of these:

I have one I use to acclimate and I like it. I've never used it for qt though. It does have a lid. You might also be able to use a small tank with a hob filter and just throw a piece of LR in from your display.
