i just got a brand new super skimmer and got it working. it took some work, but it is now going strong. it is shooting out microbubbles everywhere. do i need to do some more adjustments to the depth of the pump or will it go away with time. it is set up as a hang on the back skimmer.

the bubbles should decrease as the skimmer breaks in.

nothing as long as they stay in the skimmer. in the tank, they look bad and irritate the fish and some corals. if they are bad enough, they can mess with the fish's slimecoat.

as jeff said, they should decrease as the skimmer breaks in. once it breaks in, you should be able to adjust them out easily. until then, you may want to put some filter pad or a sponge filter in the tank where the skimmer drains in to keep them to a minimum.

take the sponge out of the filter box and replace it with a wad of filter floss and replace it every time you clean the skimmer. this will help tremendously

Yeah that filter box is a joke!!! If it persists, google it for mods, there are tons!

Yeah, it eventually should stop, but with your application, I second the filter floss. It would be your best bet.
