Jaime, some can be caused by parasites , some from poor conditions. Do small water changes to start with and possibly remove the fish to a hospital tank for treatment if it doesn't improve.
There is a TON of information on popeye and other fish diseases plus working treatments on wetwebmedia - go read through their FAQs.

My saddleback clown got it a long time ago, and I just let it take it's course. I didn't use any medication, it eventually got better and the clwned lived long afterwards...

I have used Epson Salt @ 1 tablespoon per 5 gallons for the condition. It seems to work very well.

RD -
What kind of fish is this? Is it a SW fish or FW fish? Technoshaman is right; wetwebmedia is a great reference for fish diseases. Also, books can be the best source of the concepts involved with fish diseases. I have 2 that are good here; there are many others.
1 - The Living Aquarium, by Peter Hunnam. Good for FW and SW, and even though it's really old (so the technology section isn't up-to-date), it's a good book to have around. Plus you might find it at Half Price Books for a great price.
2 - Joyce Wilkerson's Clownfishes. This is a great book, esp. if the fish in question is a clownfish. Also a good section on popeye specifically, and some great arguments against buying WC clownfish.
Also, my 2 cents: if a sick fish is eating, keep feeding it as often as it'll eat (like 1-2 times per day for most fishes). It might pull through. If it's not eating for more than a couple days, my experience has been terrible. I wouldn't waste my money on the treatment drugs/chemicals.
Good luck with this one.

I have had a few popeye fish over the years. 1 clown and 1 anthia had it due to injury. They looked nasty for almost a month and then were fine. I also had three different fish that I bought from a LFS that immediately got it. Once again, I fed well, (prob overfed) and let it run its course. I know that people lose fish to this disease, but I have done frequent water changes to reduce the muck in the water and they have all come through unscathed. (Well, except for my 1 eyed chromis. He lost his eye to popeye at the store and then I bought him... but even with one eye, he is a great fish!)
